Currently, our favorite method to produce gRNAs is cloning of target sequences into our pCFD vectors, which are then injected into Cas9 expressing embryos or stably integrated into the genome and crossed to a Cas9 fly line of choice. Injecting in-vitro transcribed gRNAs also works well, but they are less stable and require additional work.
